Literature Review for Denaturing Gradient Gel Electrophoresis

Denaturing Gradient Gel Electrophoresis (DGGE) is a robust process by which point mutation can be detected. It depends upon polymerase chain reaction (PCR) products which denature at different temperatures depending upon if they contain homoduplex or different products from both wild type and mutated genes or heteroduplex or combined strains of wild type and mutated DNA strains. Heteroduplex products contain a mismatch and therefore melt more quickly than heteroduplex products (Roelfsema and Peters, 2005, pp. 79).DGGE is used most effectively to identify point mutations in genomic DNA that cause genetic diseases, to identifiy previously unidentified mutations in recessive genes, analysis of DNA from cancer tumors, and by targeting RNA, assessing the number and type of bacteria species in soil, water, and the human body (ibid, pp. 84). The DGGE process has many complicated steps that entail trial and error starting with designing the proper Gradient Gel so that the PCR product will en ter one end as a double strand, quickly denature and then stop progressing and stick in place.First the PCR product must be designed using special software that analyses the melting curves of possible PCR products. In order to keep the DNA stuck in place once the denaturing has occurred, a GC clamp consisting of a string of 40-60 nucleotides must be attached to the PCR primer resulting in a high denaturing temperature at one end and not the other. In addition, the Gradient gel must be prepared properly with a 30% gradient and adjusted so that the DNA gets trapped directly in the middle (ibid, 80).Finally, in the most technically difficult step, a constant temperature of 60 degrees Celsius must be achieved in which to perform the electrophoresis. After this the gels are soaked in a 0. 5XTAE containing ethidium bromide to visualize the DNA. Once these steps are completed successfully, the results are very clear, and seen quickly. If large numbers of samples have to be screened, DGGE i s very reliable and cost effective(ibid, 85). The following is a summary of some of the recent uses of DGGE and findings of researchers who have been exploring new territory in their fields through the use of DGGE.This review aims to highlight the strengths and weaknesses of DGGE and its most effective applications. In a study led by J. Walter of the University of Stuttegart in Germany, 16S rhibosomal primers were also used to detect lactic acid bacteria in human faeces. Subjects were given the probiotic strain lactobacillus rhamnosus DR20 to drink, and while cultural methods only detected the strain in one of the subjects, DGGE detected it in both.In addition, the food associated samples did not appear in the rosa agar cultures, but were apparent in the DGGE profile (Walter, J et al, 2001). This shows the sensitivity and reliability of DGGE methods, and its applicability to human microbiology. Another study of faeces conducted by Maukonen et al. concluded that DGGE was an effective way to establish the stability of certain groups of gastrointestinal bacteria. They successfully established the stability and diversity of the Erecta group by using DGGE to study the bacteria from 12 subjects (Maukonen et al, 2002).Applications to the study of animal faeces uncovered that DGGE is effective in identifying complex systems such as Heliobacters which are difficult to culture (Al-Soud et al, 2003). At the University of Wales in Cardiff, a team of researchers led by Charlotte E. Davies compared bacterial microfloras of healing and nonhealing chronic venous leg ulcers using both cultural and 16S rhibosomal PCR-DGGE methods. PCR-DGGE analysis found a much higher load of pseudonomads in nonhealing wounds than was apparent in cultural analysis alone (Davies, C et al, 2003).This proves the applicability of DGGE to human microbiology and its usefulness in identifying causes of illness. Similar results were obtained in studying Hypophatasia at the Barnes-Jewish Hospital Resear ch Institute. DGGE was used to identify mutations in severely affected patients and was found 100% effective in identifying recessive mutations. In addition it identified eight new mutations and one new polymorphism of hypophatasia confirming its genotypic variability (Mumm, S et al, 2002).DGGE can therefore be a powerful tool in diagnosing hypophatasia and other genetic diseases. Italian biologists used 16S rDNA PCR-DGGE and ISR-PCR methods as tools to differentiate between strains of staphyloccus isolated from fermented sausages. They obtained species specific profiles using DGGE and combining the two methods allowed them to identify 10 species and an additional 7 groups. They concluded that combining the two microbial techniques was what led to their success (Blaiotta, G et al, sep 2003).Corroborating this evidence of the need to use DGGE in combination with other techniques when studying food microbiology, a study of Cassava root fermentation in Brazzaville, Congo determined tha t the most effective method of isolating and identifying microbial communities in Cassava starch fermentation was to combine culture and DGGE methods. They found that DGGE failed to detect pure cultures recovered from enrichment and yet detected other species not apparent in any of the cultural methods used (Miambi, E, Guyote, JP and Ampe, F. , 2003).These results suggest that DGGE, while reliable and sensitive, is dependant upon other methods to complete a profile of the microbiological communities. Strides have been made to understand and identify the ecology of microbial communities, such as the work done at the University of Nottingham. Researchers used PCR-DGGE analysis focused on the V3 and V4-V5 regions of 16S genes to identify and lactobacillus and Staphlyococcus bacteria in stilton cheese. They then used Florescence in Situ Hybridization (FISH) experiments to identify the spatial arrangement of microbial species in the dairy matrix.This allowed them to conclude that there a re specific ecological reasons for microbial growth in cheese, and that there are real applications of the combination of DGGE and FISH to optimize food fermentation and preservation of traditional products (Ercolini, Hill, Dodd, Jul 2001). DGGE also has applications to farm production as seen in de Olivera et al’s study of soil rhibosomes, which concluded that DGGE provides fingerprinting of rhibosomes useful in determining the effect of agricultural practices on soils.This can help in the proper amendment of soils and monitoring of pesticides (de Olivera et al, 2006). Recognizing the usefulness of DGGE in identifying and categorizing microbial communities, and the need for more effective identification of which DNA regions to study, Zhongtang Yu and Mark Morrison performed a test to compare DGGE profiles across hypervariable (V) regions taken from the same DNA regions, and identify the most useful V regions to study in gastrointestinal microbiomes.Their recommendation is th at amplification of the V3 or V1 regions of rrs genes gives the best result, but when doing a longer amplification, the V3 to V5 or V6 to V8 range should be targeted (Yu and Morrison, 2004). DGGE has been used successfully in oceanography to identify and isolate protists that are so small they lack taxonomic features and are too unstable to be studied by traditional means.Biologists at the Woods Hole Oceanographic Institution studied protistan assemblages from the Antarctic using DGGE and were able to determine that microenvironments significantly impact assemblages and that significant genetic diversity exists in each microenvironment (Gast, Dennett and Caron, 2004). Building on the sensitivity of DGGE in identifying genetic differences, biologists in Germany identified an entirely new phylogenic group of Eukariyotic bacteria in the deeper layers of tidal flats. Their technique included using primers targeted at the 18S rRNA gene.They were also able to establish distant relationshi ps between Eukaria and grazers and deposit feeders, proving DGGE’s applicability to taxonomy. Scientists at the University of Montana also recognized DGGE’s usefulness in identifying unculturable communities and developed a way to make these communities more visible by DGGE. They first put the communities through GC fractionalization to make the study size smaller which allowed previously undetectable or underrepresented bands from the full community analysis to be seen (Holbien et al, 2004).Seeking to improve the sensitivity and versatility of DGGE’s application to microbial ecology as well as provide a way to compare and standardize gradient gels, Neufeld and Mohn of the University of British Columbia tested the use of Fluorophore-Labled primers. They found that fluorophore greatly helped intralane normalization, was relatively cheap, and allows DGGE versatility including running RNA and DNA derived patterns in the same lane (Neufeld and Mohn, 2005). After reading the two articles â€Å"I Want a Wife† and â€Å"From Now On, Let Women Kill Their Own Spiders†,I find a better way to reduce both women’s and men’s complaints is for women to learn how to love themselves. The first article is written by Judy Brady from the point of view of women; even though is a woman, she wants a wife because a wife does all the housework in a family (Brady 542). In another article, written by Dave Barry, entitled â€Å"From Now On, Let Women Kill Their Own Spiders†, the author humorously appeals to men, telling them not to spoil their wives but to let their wives do their own business, like killing spiders (Barry 539). A woman's love is selfless and fearless; she pays all her attention to family and work. As a professional woman, she needs to work everyday no matter how difficult it is; as a housewife, she needs to keep the house clean and put everything in order; as a mother, she shoulders the responsibility to educate children and create an environment in which children can grow up healthy and happy. Women, you are so silly, when you find your husband paying less attention to you and beginning to complain, you totally lose yourself. So, women, don’t give all your love to others — you should learn to love yourself! To be a better woman, you should learn to appreciate yourself, even if you are just an ordinary woman who does not have a beautiful face or perfect figure. Every morning take a quick shower, put on a simple makeup, and be in a good mood. To be a better woman, you should love yourself and that means not only your appearance but also your inner beauty. To start with it was very tough and challenging assignment. I did plan well and here how I executed the plan †¦ It starts this way I went to the class and spoke to the students Here is the deal I will help you out in passing your exams but you have to do what I will tell you guys to do. First week: You have to attend all the classes I am going to give D grade if you just attend the classes. Students felt good about the deal and started attending the classes. Second week: Now you can copy in the exams and I am going to give C grade. Students liked the deal. They did that. Third week: I said now I am going to give B grade if you do not copy from others, just write what you know. This time students liked it better. Introduction After reviewing the strategic plan for Kudlers Fine Foods it is obvious there are several issues that will stunt the growth and success of the organization. The company is suffering from a lack of management and poor organization planning. The issues that will be discussed are the poorly developed expansion and growth plans, and the lack of risk management in preparation of a competitor entering the market. Problem Statement The management at Kudler Fine Foods is planning on opening a new location when all of the current locations are not successful, and the company has not done a proper analysis of the need for their services in the area. Also Kudler is not prepared for factors that may decrease the profitability of the company, or factors that can contribute to the failure of a new location. Solution With the Del Mar location not producing profit as expected this is the location management should use to create a market research and analysis plan. By using this location they will be able to determine the factors that are hindering the success of this location and then develop ways to counteract those factors. The benefit is they will improve the business done at that location before opening a new location. By looking at factors like population, socio-economic status in locations surrounding area and health factors in the area can determine what the need are for the community. Management should also look to see where people are purchasing food in the community and what types of food and products are selling at the local grocery. If there are gourmet products selling out of the supermarket than that is a factor that needs to be accounted for. Once the market research is done Kudlers management can the focus on a risk management plan. Before a risk management plan can be established they must know what risk are out there and the market analysis and research will help the company determine what risk and challenges they face. Risk management is a part of a basic business plan, I see where threats are outlined in the strategic plan but there are no alternative plans to minimize each threat nor are there any plans for how to be competitive should a competitor arise. Kudler only considers other gourmet shops as competition they should also consider, grocery stores that sell gourmet foods a competitor. Then they should focus on how to maintain their existing book of business. If Kudler developed their website so customers could place orders online that would give them a way to expand while working on the risk management plans and the online based business would also help with the market research. A high concentration of orders coming from a specific location may be an indicator used to determine where to open a new store. Desired Resolution Kudler Fine Foods will be able to expand all facets of the business and have a risk management plan in place to counter act competition entering the market. Kudler will expand in to locations where they will be successful. Kudler will also have an effective and efficient model for future expansion and growth. Conclusion The goal of Kudler Fine Foods is expansion and growth while increasing profit and the current book of business. By doing the extra research and implementing a risk management program before opening a new location will increase the success of all three current locations and ensure the success of any future locations. It will also help Kudler organize and develop other facets of the business like the website. A little extra work goes along way and with the risk management plan in place and a new location market analysis model being used Kudler Fine Foods should be able to grow and meet all the organizations goals.

Existentialism and Human Nature Essay

Absolute individuality and absolute freedom: the basis of all existentialist arguments. The existentialist’s conceptions arise from their held views that since we are all ultimately alone, we have absolute freedom over our nature. Existentialists emphasize the â€Å"free and conscious self† which opponents constantly attack, exclaiming that there is a â€Å"higher power† enabling our consciousness. But are humans so simple? Can things be explained solely on blaming ourselves or another being for our nature? The existentialist generally believes in a sole existence; meaning that we are alone in the world, and that we have no one but ourselves. They also believe in the human being’s capacity to feel more than one kind of pain, and that there are three different levels to our pain, physical, psychological, and emotional. All of these types of pain can cause us to become irrational and anxious. But are we really anxious because of this pain, or is it because we ultimately feel alone? And if we are all individuals, can we really feel the same kind of pain as someone else? Existence precedes essence is also dominant in the mind and thoughts of the existentialist. That is, the idea that we are born into this world without a predetermined nature, and only later in life do we shape out nature through actions and choices. This opposes the traditional view that is that essence precedes existence, according to which we are seen as having a purpose, and values, all of which is determined before birth. (I personally think that the idea of essence preceding existence is rather obscure. There is no way that our values and purpose can be determined by genetic code. DNA is what we are, not who we are.) Existentialists pose another question to the opposition: how can we be happy in a world devoid of significance and meaning? The loss of external values allows us to derive value from within ourselves. This value is greater than any imposed by outside forces, and thus cannot be taken away from said sources. Although many human beings live a life devoid of true happiness, it does not mean that we are incapable of attaining such a goal. If a person finds the meaning for their life, whether it be one meaning, or many, there is a large chance that they can achieve such a utopia without recognizing outside influences. People of different viewpoints follow different methods, as well as believe in different forces that shape our nature. It is in my opinion, as well as that of the existentialist, that we shape our own nature through decisions and actions made by our own free will; that we are ultimately free to act independently from the influences of outside forces. That we can ultimately ignore the views imposed on us, and achieve a sustainable level of happiness in the process. Human nature is a frail thing; people are just looking for someone else to blame for their actions and for who they are, even when there isn’t any. Therefore, there is no one to blame for who we are, but ourselves.

How to Write a Reader Essay

Good writing is never merely about following a set of directions. Like all artists of any form, essay writers occasionally find themselves breaking away from tradition or common practice in search of a fresh approach. Rules, as they say, are meant to be broken. But even groundbreakers learn by observing what has worked before. If you are not already in the habit of reading other writers with an analytical eye, start forming that habit now. When you run across a moment in someone else’s writing that seems somehow electric on the page, stop, go back, reread the section more slowly, and ask yourself, â€Å"What did she do here, put into this, or leave out, that makes it so successful?† Similarly and often just as important, if you are reading a piece of writing and find yourself confused, bored, or frustrated, stop again, back up, squint closely at the writing, and form a theory as to how, when, or where the prose went bad. Identifying the specific successful moves made by others increases the number of arrows in your quiver, ready for use when you sit down to start your own writing. Likewise, identifying the missteps in other writers’ work makes you better at identifying the missteps in your own. Remember the Streetcar Tennessee Williams’ wonderful play, A Streetcar Named Desire, comes from a real streetcar in New Orleans and an actual neighborhood named Desire. In Williams’ day, you could see the streetcar downtown with a lighted sign at the front telling folks where the vehicle was headed. The playwright saw this streetcar regularly—and also saw, of course, the metaphorical possibilities of the name. Though this streetcar no longer runs, there is still a bus called Desire in New Orleans, and you’ve certainly seen streetcars or buses in other cities with similar, if less evocative, destination indicators: Uptown, Downtown, Shadyside, West End, Prospect Park. People need to know what streetcar they are getting onto, you see, because they want to know where they will be when the streetcar stops and lets them off. Excuse the rather basic transportation lesson, but it explains my first suggestion. An essay needs a lighted sign right up front telling the reader where they are going. Otherwise, the reader will be distracted and nervous at each stop along the way, unsure of the destination, not at all able to enjoy the ride. Now there are dull ways of putting up your lighted sign: This essay is about the death of my beloved dog. Or: Let me tell you about what happened to me last week. And there are more artful ways. Readers tend to appreciate the more artful ways. For instance, let us look at how Richard Rodriguez opens his startling essay â€Å"Mr. Secrets†: Shortly after I published my first autobiographical essay seven years ago, my mother wrote me a letter pleading with me never again to write about our family life. â€Å"Write about something else in the future. Our family life is private.† And besides: â€Å"Why do you need to tell the gringos about how ‘divided’ you feel from the family?† I sit at my desk now, surrounded by versions of paragraphs and pages of this book, considering that question. Where is the lighted streetcar sign in that paragraph? Well, consider that Rodriguez has introduced the key characters who will inhabit his essay: himself and his mother, informed us that writing is central to his life, clued us in that this is also a story of immigration and assimilation (gringos), and provided us with the central question he will be considering throughout the piece: Why does he feel compelled to tell strangers the ins and outs of his conflicted feelings? These four elements—generational conflict between author and parent, the isolation of a writer, cultural norms and difference, and the question of what is public and what is private—pretty much describe the heart of Rodriguez’s essay. Or to put it another way, at every stop along the way—each paragraph, each transition—we are on a streetcar passing through these four thematic neighborhoods, and Rodriguez has given us a map so we can follow along. Find a Healthy Distance Another important step in making your personal essay public and not private is finding a measure of distance from your experience, learning to stand back, narrow your eyes, and scrutinize your own life with a dose of hale and hearty skepticism. Why is finding a distance important? Because the private essay hides the author. The personal essay reveals. And to reveal means to let us see what is truly there, warts and all. The truth about human nature is that we are all imperfect, sometimes messy, usually uneven individuals, and the moment you try to present yourself as a cardboard character—always right, always upstanding (or always wrong, a total mess)—the reader begins to doubt everything you say. Even if the reader cannot articulate his discomfort, he knows on a gut level that your perfect (or perfectly awful) portrait of yourself has to be false. And then you’ve lost the reader. Pursue the Deeper Truth The best writers never settle for the insight they find on the surface of whatever subject they are exploring. They are constantly trying to lift the surface layer, to see what interesting ideas or questions might lie beneath. To illustrate, let’s look at another exemplary essay, â€Å"Silence the Pianos,† by Floyd Skloot. Here is his opening: A year ago today, my mother stopped eating. She was ninety-six, and so deep in her dementia that she no longer knew where she was, who I was, who she herself was. All but the last few seconds had vanished from the vast scroll of her past. Essays exploring a loved one’s decline into dementia or the painful loneliness of a parent’s death are among the most commonly seen by editors of magazines and judges of essay contests. There is a good reason for this: These events can truly shake us to our core. But too often, when writing about such a significant loss, the writer focuses on the idea that what has happened is not fair and that the loved one who is no longer around is so deeply missed. Are these emotions true? Yes, they are. Are they interesting for a reader? Often, they simply are not. The problem is that there are certain things readers already know, and that would include the idea that the loss of a loved one to death or dementia is a deep wound, that it seems not fair when such heartbreak occurs, and that we oftentimes find ourselves regretting not having spent more time with the lost loved one. These reactions seem truly significant when they occur in our own lives, and revisiting them in our writing allows us to experience those powerful feelings once again. For this reason it is hard to grasp that the account of our loss might have little or no impact on a reader who did not know this loved one, or does not know you, and who does not have the emotional reaction already in the gut. In other words, there are certain â€Å"private† moments that feel exhilarating to revisit, and â€Å"private† sentences that seem stirring to write and to reread as we edit our early drafts, but they are not going to have the same effect in the public arena of publishable prose. Final Thoughts In the last twenty years of teaching writing, the most valuable lesson that I have found myself able to share is the need for us as writers to step outside of our own thoughts, to imagine an audience made up of real people on the other side of the page. This audience does not know us, they are not by default eager to read what we have written, and though thoughtful literate readers are by and large good people with large hearts, they have no intrinsic stake in whatever problems (or joys) we have in our lives. This is the public, the readers you want to invite into your work. Self-expression may be the beginning of writing, but it should never be the endpoint. Only by focusing on these anonymous readers, by acknowledging that you are creating something for them, something that has value, something that will enrich their existence and make them glad to have read what you have written, will you find a way to truly reach your audience. And that—truly reaching your audience and offering them something of value—is perhaps as good a definition of successful writing as I’ve ever heard.

In the Iliad, Andromaches lament is a poignant, intense passage that serves as a characterization of Andromache, providing the reader with a further understanding of Hektor, Trojan life, and the impact of the Trojan War. Andromaches lament emphasizes the impact of the Trojan War on life at home and on the family. The Iliad focuses on Achilleus, Hektor, and other heroes in a war-like atmosphere; Andromache provides a contrast to this setting. Through their behavior, the male characters embody war, aggression, and honor, while Andromache becomes the representative for peace, love, and family. Andromaches lament acutely portrays the sense of despair, loss, and sadness that comes with the war. Here, Homers use of an emotive tone serves to highlight the sense of tragedy in a way that the audience could relate to. The love between Andromache and Hektor is very powerful, and the depth of their bond gives the reader a sense of strength and integrity in Andromache and Hector. Because of the way Homer portrays Andromaches relationship with Hektor, Andromaches reaction to Hektors death generates audience empathy. Andromaches rampart scene with Hektor in book 6 provides the audience with prior knowledge about Hektor and Andromaches relationship. Consequently, Andromaches lament becomes all the more powerful and touching. We see these emotions via the imagery used to portray Andromache running out of the house like a raving woman with pulsing heart (Book 22, line460-461). When Andromache learns of Hektors death, she too dies: Homer uses the phrase the darkness of night misted over the eyes of Andromache (Book 22, line 466), which parallels the phrase used to describe death throug hout Iliad, the dark mist gathered around him (Book 20, line 417). In addition, the use of a morbid and rancid tone illustrates the great loss of Hektor. Andromache talks of writhing worms and dogs that will feed on Hektors naked corpse (Book 22, line 509-510); all of which convey a miserable picture of Hektors plight. As much as Andromache is a reflection of Hektor, she is also a representation of Troy itself. With the loss of Hektor, Andromaches world shatters. This shattering in turn foreshadows Troys downfall. [she]threw from her head the shining gear that ordered her headdress, the diadem and the cap(Book 22, line 468-470) The veil in ancient Greece is a symbol of husband and wife. By ripping off the veil, Andromache symbolically throws away her marriage with Hektor. With this comes the loss of her chastity, forewarning the raping and pillaging of both Troy and its women. In addition, Andromaches sons name is Astyanax, which means lord of the city. If Astyanax is a representation of Troy, then others will take his [Troys] lands (Book 22, line 489), and that he [Troy] will bow his head before every man (Book 22, line 491). Andromache represents all of the aforementioned because she, like Helen, is an observer in the epic. Even her location within the text, on the wall (Book 22, line 463) when she sees that Hektor is dead, shows this view from the outside. In the beginning of the passage, Andromache has not watched the duel like everyone else. Instead, she is weaving a web (Book 22, line 440). Thrice she gives speeches in the Iliad, all of which serve as insight into the mindset of the collective people during the time, as opposed to just what the main characters are thinking. Thus, Andromaches lament is one of the key passages of the Iliad that provides insight into life within the Trojan War.
